Before leaving the Russian capital, the U.S. President met with the Patriarch of Moscow and all Russia, Kirill.
Obama praised Kirill for his promotion of Christian unity.
Kirill underlined the importance of dialogue between the Christians of both countries, saying the two nations should be friends.
He also wished Obama success during his presidency and said that many Russians associate him with the development of good Russian-American relations.
Patriarch Kirill presented Obama with a Mother of God icon.
Later, Obama met a diverse collection of civil leaders from both countries on the second day of his visit, including health experts, environmentalists, reporters and human rights advocates.
In a speech at the Metropol Hotel in Moscow, he drew attention to the civil relationships between Russia and US, calling again for a fresh start "between our societies -- more dialogue, more listening, more cooperation in confronting common challenges," he said.
He also said that "the best ideas and solutions come from ordinary citizens who become involved in their communities and in their countries, and by mobilizing and organizing and changing people's hearts and minds, you then change the political landscape".
Barack Obama and Dmitry Medvedev achieved eight separate agreements during the visit -- including an understanding that allows the US military a degree of access to Afghanistan via Russia.
The U.S. President said he wants to forge a partnership with a strong, prosperous and peaceful Russia.
Obama also urged Moscow to leave past rivalries behind, and work with the US on shared goals - such as stopping the spread of nuclear weapons.
