What LOOT does is reorder the mods in what it thinks is the most efficient load order, a good start if you then need to do some load order tweaking afterwards. Using LOOT can also help fix some crash-to-desktop or CTD errors for Skyrim by making sure dependency files will load before the dependent files. It can also help stabilize your game some more making sure the load order is more appropriate.
